Does your state have a mandated core for fifth grade science? If they do, use that, or create your own to give your science curriculum the flow you want. Your students don't have to use the book in the order that it is printed, nor do you have to use the book as your only resource, as was mentioned above. As you begin a unit, review the science book for relevant information and divide it into appropriate blocks for your students to read and use. Then fill in any missing material with other sources. Just the fact that you recognize the shortcomings of the book indicate that you have thought through the subject matter and know what you want to see. Go for it.
