While I try to leave things as close to normal as possible for my sub it isn't always practical to do so. There are some programs that must be exact. What I usually do is have my aide do my job and the sub do my aides job.
Now you may not like that situation any better than the one that you have described but from my experience my room runs a lot smoother that way. I also always request the same sub. When I can't get her I have a back up I rely upon. I try very hard not to get strange subs that my kids don't know in my room. I also tell my kids in advance what I expect from them and this includes
NOT saying my teacher doesn't do it that way. SOmetimes it works sometimes not. If you're going to sub in a special ed room then you really need to be a go with the flow sort of person and not get so uptight about how the kids react to you.
