I think that grades are grades and conduct is conduct. I treat them separately. Our school does also. The school gives out certificates and coupons every nine weeks for grades, conduct, and perfect attendance.
It appears that your school's policy is that students are to maintain and A or AB to be on the honor roll. I don't see in your post where conduct plays into it.
In your classroom, maybe you can give a reward those with good conduct, but not so hot grades.
